Reproductive isolation plays a crucial role in speciation through different mechanisms. In mammals, chromosomal rearrangements can lead to karyotypic differences that result in decreased gene flow among divergent populations, acting as a barrier in a post-zygotic isolation. The Cervidae family is notorious for its karyotypic diversity and the Mazama genus is the best example of the chromosomal fragility of the taxon. Recent studies have demonstrated the karyotypic diversity of Mazama americana, the red brocket deer, and evidenced its potential barrier between the two different genetic lineages of the species through alterations in gametogenesis. The intensity which this barrier is acting in the isolation of populations still needs to be better characterized, as well as the extent of occurrence and overlap of these genetic lineages in nature. Thus, the present work aims to prospect populations of red brocket deer in the central region of Brazil, characterizing the distribution of the lineages of the species and the gene flow between them. To do so, an adaptive sampling for feces collection will be performed in 22 pre-selected areas and mitochondrial DNA genes will be sequenced and analyzed from the fecal DNA obtained. In a second moment, three populations belonging to the clade of smaller chromosome number will be sampled for collection of hair, that provides a better genetic material, and analysis of microsatellite markers. A wide sampling and molecular characterization towards the genetics patterns already described for the species will provide an advance in the understanding of the genetic variants populations isolation and distribution in nature.
