Abstract Next-generation sequencing technologies are increasingly used in metagenomic studies. It is largely due to the high sequence data throughput capacity and unbiased approach in determining the genetic composition of a sample. The present study evaluates the applicability of the Illumina next-generation sequencing platform for viral metagenomic analysis of samples from wild rodents, opossum, bats, birds, captured in different places in Brazil and samples of Penguins, Seal Elephants and Arthropods collected in King George Island, Antarctica. In addition, we intend to obtain complete genome sequences of 10 Brazilian arboviruses. Thus, bioinformatic tools will be used for the analysis of an immense amount of virus genome sequence data. The main objective of this study is perform the analysis of NGS data of viral metagenomics, as well as to recognize virus species in the studied samples and also to determine their most prominent variants, and relative abundance.
